My junk mailbox and my trash mailbox have disappeared . Everything I had saved in my smart mailboxes is also gone. Suggestions?

Something happened with Mail's handling of Junk Mail on or about April 3, 2015 that is allowing Apple to scan incoming email prior to delivery. Then to determine if the email is delivered 'as is', delivered as 'Junk' or in some cases blocked entirely.

These actions seem to be independent of whether Junk mail is enabled in Preferences or not.

I have been using SpamSieve for the last 6 years and as of April 2015 Apple's iCloud operation has perfectly mimicked 6 years of training SpamSieve, all filtered mail that meet the SpamSieve criteria are now placed in a folder labeled Junk instead of SPAM. There is one exception, I have trained SpamSieve to filter all iTunes email as junk. Apple is not following that filtering criteria because now the only email that finds its way to SpanSieve's SPAM mailbox is the iTunes emails, all other trained actions result in that email being placed in the Junk mailbox.

Not sure how iCloud learned what I was doing on my computer. All choices to store information on the Cloud servers have been turned off and junk mail was turned off. At any rate Apple learned to mimic those SpanSieve actions in the Cloud with that one exception, iTunes stuff.
